If you never did custom oligonucleotide array experiment, here is the entire pipeline. Top half shows what is done before hybridization. After hybridization and scanning, you will have one probe description file describing probe locations and several data files from each array. R packages such as limma, oligo and affy take those files as input and give you back the expressed regions.
